We're thrilled to welcome John Kim as Founding Chief Scientific Officer at Kepler AI!
John brings over a decade of expertise in computational biology and data infrastructure, most recently serving as Interim Director of Data and Bioinformatics Engineering at Xaira Therapeutics, where he architected enterprise-scale data platforms connecting AI generative design, experimental systems, and bioinformatics pipelines. During his six years at Foresite Labs, John was instrumental in launching and scaling bioinformatics teams across five portfolio companies, including building the foundational infrastructure for Sestina Bio (subsequently acquired). His technical leadership spans from early-stage platform development at GRAIL to pioneering Illumina's first single-cell RNA-seq computational framework. John holds a PhD from UC Santa Cruz and has contributed to high-impact publications in Science, Nature Communications, and PNAS. As Founding CSO, John will lead our scientific strategy to advance enterprise-grade AI agents that accelerate life science discovery through scalable, reproducible research platforms.
Welcome aboard, John! Let's revolutionize life sciences research together.
๐งฌ From hours of data wrangling to insights in minutes
The GEO (Gene Expression Omnibus) repository contains a goldmine of gene expression datasets from researchers worldwide. However, finding the right dataset, matching metadata, wrangling formats, and preprocessing typically consumes 80% of a researcher's time.
๐ With Kepler, you can now search, download, wrangle, preprocess, and analyze GEO datasets in a single, interactive conversation.
Here's an example with human in the loop at every step:
๐ Smart Search: Ask for "all RNA-seq datasets on HNF1A knockout cells" โ Kepler finds multiple datasets and explains the pros/cons of each, waiting for user selection
๐ฅ Automated Processing: Select your study, and Kepler handles the heavy lifting โ downloads data, performs QC, matches metadata, and finds the processed FPKM values in supplementary files
๐ Instant Analysis: Differential expression analysis with visualizations generated automatically
๐ก Interactive Exploration: Ask follow-up questions anytime, get suggestions for deeper analyses

๐ GPT-5 is here โ and now live in @kepler_ai_ !
With the launch spotlighting medical research use cases, we were eager to see how it performed on our internal benchmarks of real bioinformatics research tasks.
We are impressed - here are some highlights on one research task on CELLxGENE:
- Stronger expert-level scientific knowledge โ now looks out for finer scientific details like cell subtypes.
- More intent-driven conversations โ instead of guessing and rushing, it confirms key parameters (species: human vs. mouse, cell subtypes, disease filters, metrics to report) before diving in. Asks the users a bunch more questions.
- Fewer coding mistakes โ especially when using specialized scientific packages.
- Butโฆ questionable plotting choices. (Compact dot plot??)

๐งตWhy Every Startup Will Be AI-Native โ or Die Trying.
Over the past two months, we have contributed more than 1300 commits, encompassing over 1.3 million lines of code changes. This rapid development is a direct result of our foundation as an AI-native startup, where AI tools are integrated into every aspect of our workflow. We are sharing our experiences and learnings in the blogpost keplogic.substack.com/p/why-โฆ
Highlights below:
- @DevinAI is already the #1 contributor in our repo by number of commits
- And the frequency of commits is growing over time:
- The quality is increasing as well - our success rate from creating Devin task to merging has increased from 20% to over 50% even when the type of tasks are getting harder.
- As a result, our deployment frequency (number of frontend and backend builds) is growing rapidly

We @tahoe_ai just published a new post on the Tahoe blogโa story of how we used Tahoe-100M, the worldโs largest drug-perturbed single-cell dataset, to find compounds that upregulate MHC-I and make tumors more visible to the immune system.

Put results in context of known biology

So we teamed up with Kepler AI @keplogic to build TahoeDive:
A natural language interface that enables biologists to do analysis that requires a team of bioinformaticians: dig into Tahoe-100M โ and any datasets derived from it โ alongside key insights from the literature. ๐

Tahoe-100M has been downloaded 45K+ times by ML x Bio builders and bioinformaticians.
But itโs massive โ full of depth and richness โ and that makes it hard for the broader scientific community to โtalk to the dataโ and uncover novel insights. ๐ง
