Democratizing AI for Biology

For my first post, I’m sharing a letter @NVIDIA signed on why open models matter. AI will transform every industry, power every company, and be built by every country. Open models strengthen safety and cybersecurity, accelerate innovation and diffusion, and enable sovereignty. The world needs both frontier closed models and frontier open models. images.nvidia.com/pdf/Open-W…

Biomolecular structure prediction is a full-stack challenge, not just a model benchmark. See how NVIDIA accelerates structure prediction with GPU MSA search up to 177× faster, OpenFold3 inference up to 4× faster on NVIDIA Blackwell GPUs, and Fold-CP scaling to 32,000-token complexes across 64 NVIDIA B300 GPUs, composed into agentic workflows with BioNeMo Agent Toolkit. 🧬 Read the full blog nvda.ws/4yfAn2o

We @open_fold are excited for the first major data release from @grocklin partly funded by our consortium. First but by no means the last! Large scale, high quality, diverse stability datasets like this are crucial for more useful protein #ai for #biotech businesswire.com/news/home/2…

First, the numbers. On small molecule performance assessed by Runs N’ Poses, OF3p2 is comparable to AF3 and the recent Protenix-v1 (PX) from ByteDance, the best other AF3 repro. Boltz-2 uses more training data and is thus advantaged but performs similarly. 2/9

Interested in what OpenFF is doing, but hard to see the big picture from our individual publications? We just published a review/perspective in J Phys Chem B that summarizes/highlights recent work! pubs.acs.org/doi/10.1021/acs…

We are very pleased to say that OMSF also received a grant from @cziscience in this round to support our community building efforts in #opensource #compchem area. We will need a community manager to help us so stay tuned if you might be interested in this role! #openscience

The more we know about biological systems and can collaborate with like-minded organizations seeking to harness #ScienceforBetter, the more valuable solutions we’ll be able to design and deliver. We’re excited to be part of @open_fold: businesswire.com/news/home/2…

Weekend project! 🤓 So now that OpenFold weights are available. I was curious how different they are from AlphaFold weights and if they can be used for AfDesign evaluation. More specifically, if you design a protein with AlphaFold, can OpenFold predict it (and vice-versa)? (1/5)

We have trained ESMFold to predict full atomic protein structure directly from language model representations of a single sequence. Accuracy is competitive with AlphaFold on most proteins with order of magnitude faster inference. By @MetaAI Protein Team. biorxiv.org/content/10.1101/…

“It doesn’t make sense for all of us to replicate the same work." The project, called @open_fold, brings together @cyrusbiotech, @OutpaceBio, and @ArzedaCo, startups developing new proteins that can be used as drugs or in industrial applications. bit.ly/3a4mGx3 #biotech
