Read our latest #research on glioblastoma origins and growth, injury-reprogramming to neural crest-like identity, led by Akram Hamed from my lab, with @lincolndstein,@MarioniLab,@BenSimons_Lab, published with @SpringerNature in @nature, rdcu.be/d5n7I
New preprint: Combinations of genomic alterations and immune microenvironmental features associate with patient survival in multiple cancer types. biorxiv.org/content/10.1101/… + the method PACIFIC for finding clinically-correlated pairs of molecular features in multi-omics datasets.
Excited to present our new preprint: Topoisomerase IIb binding underlies frequently mutated elements in cancer genomes: biorxiv.org/content/10.1101/…. TOP2B ChIP to analyse non-coding drivers & mutational processes in 6k cancer genomes +in vivo validation of RMRP locus as a new driver.
Tobacco smoking and other exposures shut off cancer-fighting genes: Nina @NinaJAdler wrote a beautiful summary of our recent cancer genomics study. Some mutational processes are like broken printers that insert punctuation marks in protein-coding sentences doi.org/10.25250/thescbr.brk…
Very happy to present our new paper led by an excellent team of graduate students @mslob95 @ABahcheli at @OICR_news @MoGen_Grad @MBPatUofT: nature.com/articles/s41467-0… 1/4
Directional constraints can be motivated by biology (eg. positive correlation of mRNA and protein measurements) or experimental design (eg. inverse measurements from gene knockdown vs overexpression). Defining such directional constraints can help prioritise genes & pathways. 3/4
DPM is part of our ActivePathways R package. Source code and tutorial on data integration and visualisations are available on our GitHub page github.com/reimandlab/Active… and in CRAN. Thanks to funders @CIHR_IRSC @tfri_research @NSERC_CRSNG 4/4
Thrilled to see our cancer ion permeome paper out: a 💯collaboration with @XiHuang18 led by outstanding PhD students @ABahcheli @NicolaesMin. Pan-cancer ML-based discovery ▶️new insights to GBM 🎯. @OICR_news @MoGen_Grad @SickKidsNews. @embojournal embopress.org/doi/full/10.10… 🧵
8/8 🌐 A special thanks to patients who donated samples & enabled this data-driven discovery. Thanks to @tfri_research @CCSResearch @CIHR_IRSC for funding, and to @embojournal + reviewers whose timely comms and positive feedback really made a difference.
9/8 🍾 Finally, thanks to @XiHuang18 @NicolaesMin & co for IP & GBM expertise and all the experimental work & conceptualisation - we would not be there without you!
