Its interesting how much more effective f3 based MDS plots and and outgroup f3 heatmaps (the latter being my personal favorite) are at showing the ancestry of pre-Neolithic and especially pre-LGM populations than PCAs. 1/2

🚨 Ancient DNA Alert 🚨 Do you depend on BWA aln, and worry that the world’s HPC clusters are pivoting towards GPUs? Fear no more! We here present G-ALN, a GPU implementation that is >6 times faster and produces byte-identical outputs to BWA aln! biorxiv.org/content/10.64898…

Extra damage restricted FrLF1, who already showed no nuclear contamination: ContamLD −0.004 ± 0.003, Tuscans as the reference panel. FrCL1 was dropped: damage restriction left him under 100k SNPs on 2M and didn’t reliably lower his mtDNA contamination.

Some extra information: -mtDNA predictions + contamination -FrRC1 was called diploid with snpAD (also separately as a shotgun pseudohaploid just like the others, left out because it behaved near identical to aforementioned equivalent)

A simplified phylogenetic tree schematic to visually represent the recent findings on the emergence of modern humans. – It also shows ancient source components relevant for later groups (e.g. OOA-like, European or East Asian HGs, ANE, etc.), not modern populations...

🐒 How far north could prehistoric monkeys survive? Around 315,000 years ago, a young macaque lived in what is now northern Germany. Its story survives through a single deciduous—or “milk”—tooth measuring just 7.47 mm. Recovered from the Middle Pleistocene deposits of Schöningen, Germany, the specimen represents the northernmost known Middle Pleistocene macaque record from continental Europe. The animal lived in an open woodland dominated by birch and pine, under climatic conditions in which winters were at least 1°C colder than today. But temperature may have been only part of the challenge. At 52.08° N, short winter days would have reduced the daylight available for feeding, foraging, moving, socialising and resting—potentially placing these macaques close to the limits of their ecological tolerance. 🔬 Sometimes, a fossil smaller than a centimetre can transform our understanding of an entire species’ prehistoric range. Relevant to multiple topics I've tweeted on in the last few days. IMO there was a long standing "hybrid zone" ~in the Near East between Sapiens and Neanderthals which shifted north and south until the OOA expansion It may have be comparable to modern Baboon hybrid zones

David massively revised his preprint. Check out the new version! Some highlights are more evidence for why range expansion specifically works better than an admixture pulse and what genes may have been inherited from the expanding "mode 3" population biorxiv.org/content/10.64898…
New solo paper from David Reich might provide some clarity to the Muddle in the Middle. Maybe Humans and Neanderthals are both hybrids of an old expansion of the "MSA population" and local European / African humans:

1) Ancient DNA comes often with bad coverage. You can fill the gaps statistically using GLIMPSE fairly standard practice. The obvious worry however is does that quietly drag the ancient genome toward the moderns you borrowed from in Admixtools? So I tested it. 🧵

Facial reconstruction of a 43,000-year-old woman from the Czech Republic. Her remains represent an early phase of a culture such as the Initial Upper Paleolithic (IUP). The IUP is recognized as one of the earliest modern human cultures in Europe. The Zlaty kun individual is notable not only as one of the oldest anatomically modern humans to have her genome successfully sequenced, but also because her DNA represents a lineage that is basal to, and predates, the later genetic split between East and West Eurasian populations. Genetically similar populations have been found in Ranis, Germany. Later IUP populations in Europe also predate this split, though they may show a closer affinity to early East Eurasians than to West Eurasians. Her mitochondrial DNA belongs to a basal branch of haplogroup N and shows the closest affinity to Paleolithic individuals from Bacho Kiro Cave (Bulgaria) and Salkhit (Mongolia). Like other ancient DNA samples of similar age, the Zlaty kun woman does not appear to have been directly ancestral to modern European or Asian populations.

The Tianyuan-like side of ANE only having D2 Siberian Denisovan admix, but not the D0 East Asian Denisovan admix that Tianyuan & Jomon had is weird. Maybe: rapid dispersal northward into Siberia before D0 admixture? Tianyuan-like in ANE only descending from northern route IUP?
In case the auto translate from the tweet i’m quoting doesn’t work, there’s a new paper out on the Upper Paleolithic in Japan
