Google DeepMind just moved protein AI from reading structures to designing chemistry. Its new system, AlphaProtein Novo, generates de novo enzymes for catalytic reactions β€” including enzymes that can synthesize drug-like piperidines and degrade the plasticizer DEHP, even at 90Β°C. The bigger story: AlphaFold learned to read proteins. AlphaProteo learned to design binders. Now AlphaProtein Novo is beginning to design catalysts. From predicting biology β†’ writing proteins β†’ engineering chemistry. Preprints and code: biorxiv.org/content/10.64898… biorxiv.org/content/10.64898… github.com/google-deepmind/a…
Introducing AlphaProtein Novo, a pipeline for de novo enzyme design! In collaboration with @francesarnold's group, we developed AP Novo and used it to get SoTA "novel-scaffold" activity on 2 benchmark reactions and create enzymes to synthesize the pharmaceutical motif piperidine and degrade the environmental toxin DEHP. Work led by @ZvxyWu @ZiqiLi0513 with teammates @alexechu_ @kelly_ruijie @schulluc @jacobjinkelly @rosaliags @davidla @solserpens @j_reisenbauer, @pengliu_group, Josh, Thomas, Amy, Tristan, Harshnira, and others. It was a joy and privilege to work with you all! Preprints and code: biorxiv.org/content/10.64898… biorxiv.org/content/10.64898… github.com/google-deepmind/a…

Interestingly different protein design methods got targets of varying difficulty. Genie 3 got the hardest ones 😭😭. Hopefully a form of flattery 🀣.
Many drugs work by binding to a specific target in the body and blocking or changing what it does. An important first step in the drug development process is designing a molecule that can bind tightly to its target. Traditionally, that's meant weeks or months of expert work per target, sifting through a large number of candidates to identify the few that work. We wanted to test if Claude could successfully design novel protein binders from scratch (also called de novo design). With a protein design prompt written by a human expert, Claude autonomously designed protein binders against 14 out of 15 targets. We then worked with Adaptyv Bio and Twist Bioscience, who independently built and tested the proteins Claude designed.

Most structures in the PDB report one set of coordinates. The experimental data behind them, in both X-ray crystallography and cryo-EM, is produced by an ensemble. New work recovers that hidden signal at scale in over 60,000 structures. thestacks.org/publications/q…

Nature built a molecular mousetrap that crushes an enzyme by slingshotting it once tripped Some cancers use these traps to evade your immune system Here's how we can design a peptide to turn the trap against itself and make cancer cells susceptible to the immune system again 🧡

Very useful website to score PPI. Shows why you should NOT use ipTM - p53+MDM2 scores 0.3 in ipTM, but 0.75 in ipSAE, 0.67 in iLIS, 0.99 in actifpTM. Well-known interaction, already in AF2 training data. ipTM is low bc of large irrelevant domains and IDRs in BOTH proteins.
πŸš€ New tool out! LIVIA (Local Interaction Visualization and Analysis) β€” a browser-based tool for assessing and visualizing predicted protein-protein interactions. Drop in a prediction from AlphaFold-Multimer, AF3, ColabFold, Boltz-1/2, Chai-1, or OpenFold3 (ZIP or folder, auto-detected) and LIVIA answers the two questions you actually care about: β–Έ Do these proteins interact? β–Έ Which residues form the interface? What you get: β–Έ Interface confidence scores β€” iLIS (our local metric), ipSAE, actifpTM, ipTM β–Έ Interaction interface heatmaps (PAE, LIS, cLIS) β–Έ Sequence viewer + linear & circular contact maps highlighting Local Interaction Residues (LIR) and contact LIR (cLIR) β–Έ Embedded Mol* 3D viewer β–Έ Downloadable ChimeraX & PyMOL scripts Also fetches dimers directly from the AlphaFold Database β€” adding the interface annotations AFDB doesn't provide. Everything runs locally in your browser. No install, no upload. LIVIA started as a personal tool β€” I built it with Claude Code and used it to make every structure figure in our FlyPredictome preprint (Kim et al., 2026). (Claude Code is truly insane...) Along the way I realized it could be useful for others, too. If you have a favorite color palette for structure visualization, please let me know β€” happy to add it as a preset 🎨 πŸ”— LIVIA tool: flyark.github.io/LIVIA 🐍 iLIS / batch CLI: github.com/flyark/AFM-LIS πŸ“„ LIVIA preprint: biorxiv.org/content/10.64898… πŸ“„ FlyPredictome preprint: biorxiv.org/content/10.64898…

Are you analysing hydrophobicity in disordered proteins and still using something like the Kyte & Doolittle scale? Maybe instead consider the "stickiness-scale" that Fan & Giulio derived using SAXS data for >100 IDPs doi.org/10.1021/acs.jpcb.6c0…

Proteo-R1 (ICML 2026), the first reasoning protein foundation model for protein design, is out! πŸš€πŸ§¬ Most protein design models generate structures without ever *reasoning* about which residues matter. We think that's backwards. Human protein engineersπŸ‘©β€πŸ”§ don't work this way. They identify critical interaction residues first β€” charged anchors, hydrophobic hotspots, specificity-determining motifs β€” and only then optimize geometry around those decisions. ━━━━━━━━━━━━━━━━ πŸ”¬ THE CORE IDEA ━━━━━━━━━━━━━━━━ A dual-expert architecture that explicitly decouples molecular understanding from geometric generation: β†’ ⚑A multimodal LLM (understanding expert) analyzes protein sequences, structures, and text to identify key functional residues governing binding and specificity β†’ ⚑A diffusion model (generation expert) then co-designs sequence + structure β€” but with those residues locked in as hard constraints ━━━━━━━━━━━━━━━━ πŸ“ HOW IT'S TRAINED ━━━━━━━━━━━━━━━━ Three-stage curriculum: β‘  Multimodal Alignment β€” freeze the LLM, train projections to bridge ESM-2 + AF3-style structural features into language space β‘‘ Structural Reasoning Mid-Training β€” unfreeze the LLM, teach it residue grounding β†’ pairwise geometry β†’ interface localization β†’ hotspot prediction β‘’ Joint Reasoning-Guided Design β€” end-to-end on antibody-antigen complexes. Gradients from the diffusion objective flow back through the reasoning expert. ━━━━━━━━━━━━━━━━ πŸ“Š RESULTS ━━━━━━━━━━━━━━━━ Evaluated on simultaneous multi-CDR redesign and the RAbD CDR-H3 benchmark: βœ… Best RMSD & DockQ on RAbD β€” redesigned H3 loops are geometrically accurate *and* docked well βœ… Lowest backbone dihedral divergence (JSDbb) among all baselines βœ… Reduced intra- and inter-chain steric clashes βœ… Generated sequences score lower perplexity than native antibodies under IgLM & AbLang βœ… Plug-and-play: swapping the diffusion backend to UniMoMo still improves RMSD and IMP ━━━━━━━━━━━━━━━━ πŸ’‘ WHY IT MATTERS ━━━━━━━━━━━━━━━━ Proteo-R1 isn't just a better antibody design model. It's a blueprint for coupling deliberative LLM reasoning with any physical generative process β€” interpretable, modular, and backend-agnostic. πŸ“„ Paper: arxiv.org/abs/2605.02937 πŸ’» Code: github.com/smiles724/Proteo-… 🌐 Demo: smiles724.github.io/r1/ Great thanks to my wonderful collaborators Weihao Xuan, Heli Qi, @Hanqun_CAO, Heng-Jui Chang, @KKuanPang @XiangruTang Zehong Wang, @hcwww_ , @KejunYing @lupantech Chiho Im, Seungju Han, @richardxp888 @tikgiau. A Qubit costs ~$5,260. I built one for $39. Not a toy version. A fully working DNA fluorometer: the device you use to measure how much DNA there is in a sample. This mattered because my first sequencing run underperformed partly because I didn’t know exactly how much DNA I was loading. For nanopore sequencing, input DNA quality matters a lot. Too little and the pores are underutilised. Too much and flow cell longevity is compromised. The underlying device is not complicated. A DNA fluorometer works by adding a dye that binds to DNA, shining light at the sample, and measuring the fluorescence. The BOM is basically: > $23 optics + sensor > $8 Arduino/electronics > $6 screws/nuts > $2 enclosure plastic Biotech especially is full of equipment with insane idiot indexes. With AI you don't really have an excuse not to 1) work out what that the index for a piece of equipment is and 2) build your own version if it's irrationally high. THINK BEFORE YOU BUY.
