We've been exploring the new #T2T human genome assembly compared to previous versions (our news and views article is out today, link below). Some observations:
(1) Its pretty amazing what the human genome project was able to do in 2004: large-scale gene order is totally conserved

Here is another very exciting preprint, where we presented unfolded chromatin configurations under tension and crowding. We found that the zig-zag fibril structure breaks into nucleosome clutches, resembling those reported by in vivo experiments.

Excited to share our new method for untangling 3D genome structure in cancer, published @naturemethods. NeoLoopFinder can automatically resolve complex SVs, assemble local genome, reconstruct Hi-C maps, and identify hijacked enhancers for oncogenes.

I am delighted to share our preprint on nucleoli formation (biorxiv.org/content/10.1101/…). We found that the chromatin network can slow down the kinetics of phase separation and stabilize a multiple-droplet state.

This is THE most comprehensive human genomic sequence data you can find today. Perhaps more importantly, it is public like the 1000 Genomes data. NHGRI and HPRC have worked hard to make this happen.

THREAD: Does bioinformatics need fundamentally different compute platforms? Lots of thoughtful innovation, but adoption is low. Need to balance solving a niche pain point with a domain specific solution, vs using a more general tool. Some musings sparked by 3 recent papers: [/1]
Great work on whole genome polymer modeling from @binzmit and @Yifeng_QI. We're excited to use this to explore (and hopefully better understand) some of the 3D genome architecture changes that happen in cancer.
Our paper on whole-genome modeling is online (doi.org/10.1016/j.bpj.2020.0…) and highlighted as New and Notable in Biophysical Journal (doi.org/10.1016/j.bpj.2020.0…)! Nicely done, Yifeng!
